The Kindle has a proprietary eBook format. The Nook uses an open format called ePub.
Both Amazon and B&N offer many free out of copyright eBooks. A site called Project Gutenberg also has many free eBooks in both formats.
The Nook is a little more flexible in where you can purchase eBooks from. With the Kindle, you must purchase them from Amazon. However this isn't really a bad thing, because in almost every instance I've seen, Amazon meets or beats other eBook seller's prices.
